They're both portrayed as fanservice characters and comic relief but I will say Fujiko has consistently better showings.

Faye was a wandering debtor who was skilled in deceiving foes and had some solid shooting skills but wasn't as good as Spike at fighting.
Fujiko is a part of a guild of criminals who had to evade police, guards, and militia while getting around some unconventional elements. She didn't have Lupin's cunning, Goemon's up close skills, or Jiegen's shooting skill but she was still well rounded and has a substantial amount of exploits compared to Faye. She's still able to get one over the crew occasionally. Faye was cunning but more of a freeloader.
I'd say Fujiko edges her out.
